Using replicate samples for TIS calling

Hello,

I have replicate samples for matched treated/untreated samples from two conditions. is it possible to utilise these files separately and merge the SQL databases to give the union of called TIS?

I also have CHX treated data for these samples with RNASeq controls. I would then like to utilise these data to count for each ORF to produce a count matrix for differential expression.

Any advice would be appreciated.
