Grey Box When Exporting Saved to PDF

In several cases, I've noticed a mysterious grey box appear around my figures when I export them as PDF. This seems to only happen when I load a figure from a saved chemvp file. I have had no success in removing the boxes in any way other than restarting the figure from scratch.

If you change the atom drawing style do you still get this bug?
What if you export first to SVG and then convert to a pdf?
I usually first export to SVG and edit in inkscape, then use inkscape myfile.svg -A myfile.pdf to convert to pdf.
