Repos not cleaned during "dgd-manifest install"

Because the repos get used via symlinks, extra files or modified files can happen. During "dgd-manifest install" we should clean the relevant repos, and probably during "dgd-manifest update" as well. It's no good having the shared, cached repos be a place to persistently store state.
