Is your feature request related to a problem? Please describe.
Abacus VCFs keep an ExHu like structure, and will generally parse as such, but there are a few smallish issues. E.g. the REPID from abacus is often postfixed with a ".1" or "_alt.2". Investigate and fix, either here or in abacus.
Also CONS and RU are kind of set in the header/abacus output, but perhaps they are not quite used?
