I've never used mo2 for any real length of time. Is it simply a different output folder or is there more required for this? If you could link some documentation I can definitely take a look

MO2 of courses uses a virtual file system. I tried launching the BAT through MO2 and it appeared to run successfully, but the output file vanished into thin air.
The Overwrite Folder is simply a 'mechanical' folder in Mod Organizer with a recognisable path; but that path will vary for most users due to their individual set ups. In default, the Overwrite uses an %appdata% path, but it can be easily changed.

Yeah tried this with MO2, the FilteredLogs.txt doesn't output properly in MO2
