Dear YACHT Team,
I have a question regarding the maximum number of genomes that YACHT can detect. I built a custom database containing 46 genomes and tested YACHT on an in silico generated sample that includes reads from 38 randomly selected genomes from the database. However, in the YACHT output, I can only see 12 genomes, despite using the --show_all parameter in the yacht run command.
Could you please clarify whether there is a limit on the number of genomes that YACHT can identify? Additionally, I would appreciate any guidance on what might be causing this issue and how I could resolve it.
