Custom Gemfile doesnt work with Ruby 3.2.2

Since upgrading to Ruby 3.2.2, the custom Gemfile in the workflow does not work anymore.
I think the legacy initialization scripts that change gems might still work, but we dont have tests around that.

The issue is in OpenStudio NREL/OpenStudio#5388, but then needs to also get fixed here

when overriding OS gems, openstudio will still show an error activating its gems,

however this does not mean that there is an actual error.

For example, OS shipped with Standards 0.7.0 and the test will override it with 0.6.3. The CLI output is:
