Improve Documentation

Documentation for everything is very weak.

• Maybe add an example of each plotting function and examples on what types of images are produced.
• Docstrings in several functions are missing/outdated.

GitHub pages site is working (with the README). Needs links to each script & more documentation on everything!

No more GH Pages. We are on read the docs now. It's far from complete, though...

Plotting and API reference, especially, need a lot of love.

API reference section needs to be touched up. We can leave all func's there but the formatting isn't right for a lot of auto-generated docstrings

Plotting section needs to be improved (and made).... Add in the code & examples of plots that are made.
