[Bug] Fix discrete_optimization.pickup_vrp.gpdp.build_pruned_problem

tests/pickup_vrp/builders/test_linear_flow_solver.py::test_vrp_simplified is skipped for now because build_pruned_problem() is bugged.
When the function is fixed, this test should be unskipped and pass.
