I'm running RAiSD-AI with fasta files as input and specifying an outgroup for vcf conversion using the following command:
RAiSD-AI -n NW_023010687.1 -I NW_023010687.1.fasta -C PanObs -O -H NW_023010687.1
My concern is that the file conversion is running very slowly. It's been running for at least 30 minutes on my terminal and has made very little progress (the vcf is now ~3MB long and I expect the final version to be a couple orders of magnitude larger). I'm wondering if 1.) there is a way to speed up this process by giving it multiple threads, and 2.) if I can ask the program to not print monomorphic sites or sites with no data (thinking this might help speed things up also)?
