I'm planning to use RAiSD for detecting selective sweeps in my dataset. Considering the nature of my study, I'm contemplating whether it would be beneficial or not to exclude intronic and non-coding regions from the analysis.
Could anyone provide insights into the advantages and disadvantages of excluding these regions while using RAiSD? Specifically:
What are the potential benefits or drawbacks of this approach?
Is it generally advisable to include or exclude introns and non-coding sequences for more accurate detection of selection signals?
