Add CLI to README

The CLI should have a nice help message, but given that usage is pretty complex we should update our README to have some basic usage

We should definitely have a walkthrough as well as a quickstart

IF there was a walkthru, those of us who don't know how to use it could contribute more to running it AND we could beta test the instructions.
