Always on Top window disappear on window change

I'm using this (windowgestures) extension along with Desktop Cube extension on Ubuntu Noble Numbat. I use a mini-player for music or videos on Always on Top mode but as soon as I change the window it just disappears from the screen although the mini-player is there on activities. This happens not only with mini-player but almost all applications.
