Upgrade/change protobufjs

We are pinned to an older version due to some issues with the precise output format & tree shaking.

There are also some misc issues with the current library:
- Need the `hack_protobuf_for_tree_shaking.js` script
- https://github.com/protobufjs/protobuf.js/issues/716
