Quick Question / Typo in Output #1

Hello,
I am trying to design a small cofactor specificity swap library using CSR-SALAD. My colleague used CSR-SALAD when it was still a web-based server and remembers including the cofactor we are switching from in the .pdb file, not the cofactor we are switching to as it is listed in this repository. Could you confirm which is the correct method? I could not find clarifying information in the original paper or CSR-SALAD user manual from the supporting information.
Additionally, the output from the code includes the line "Indentifying positions for activity recovery...". Obviously, it is inconsequential to the library design but I thought I would include it here alongside our question. Many thanks.
