","High-quality protein chains from the PDB (version of July 2022) were thoroughly filtered to ensure structural diversity by removing redundancy in terms of X-class ECOD (37  domains (indicating similar fold and possible homology). ","Paired pre- and post-treatment transcriptomes derived from patients with cancer were manually mined from GEO (18 and ArrayExpress (19  (until July 2022). ","The 95 transcriptomic datasets generated from 15 different high-throughput platforms have great data heterogeneity that hinder them for further applications. To overcome the data heterogeneity, we standardized and normalized the gene identifiers (IDs), sample IDs, and expression values in the datasets by using the R package of org.Hs.eg.db (Supplementary Table S2) and the annotation files in GEO (13). ","This process was carried out in a semi-automated fashion as illustrated in Figure 1. As a starting point, all registered PDB entries were retrieved on 31 August 2020 and parsed with the help of a custom PyMOL (Schr¨odinger LLC, New York, https://www.schrodinger.com/) Python script for cocrystal covalent structures of target proteins in complex with electrophilic ligands. ","The genome sequences and reference annotations of 69 and 3 species were obtained from the Ensembl (10) and RefSeq (11) databases, respectively (Table 1). To reduce the number of entries to review, we provide a ‘targets_mentioned’ column that lists common antigens mentioned in the source material.  

For patent entries, potential antigens were identified by searching the title, abstract, and claims sections for mentions of commonly recognised antigen names.
