Annotate with tracked issues

Much of the demonstrated syntax represents functionality or features that have or should have additional focused discussion. I can keep the example scripts concise while cross-referencing additional discussion from the last 20 or 30 issues at https://github.com/kassonlab/gmxapi/issues
