Subregion alignment problems #71

I have two ~5Mbp genomic regions that I am working with. My problem is that the image produced changes unexpectedly depending on what settings are selected. If I adjust the min/max ranges the genomic region on the bottom shifts in the wrong direction.
below: testFig2 is set to align right, testFig3 is set to align best blast hit. These seem aligned correctly.

Below: testFig1 is set to align right, testFig4 is set to align best blast hit. Neither have the bottom region aligned correctly.

Looking closely at the gene structure patterns it seems that the genomic region is being trimmed by the Subregions correctly, however the placement of the lower region relative to the top region and the blast alignments is off. A similar effect can be produced by adjusting the top alignment Min setting.
