RootSystemTracker support and fix loader/writer round-trip

• When we load an RSML file from RootSystemTracker and write a new RSML file without performing any operations, some information is lost in the process (e.g. the time function and the time_hours function).
• The code to write functions associated with roots seems to be contain unreferenced variables.
