Zombies are packages that are installed but the ebuild is no longer present in portage. These are installed packages (and present in /var/db/pkg) but for which the ebuild has disappeared from portage - an "emerge --depclean" would normally remove them. Note that eix itself shows them as installed, but they are not recorded in the eix database.
The option "File | Reload EIX database" should clear zombie states if a depclean has been done, but they're still there afterward. Restarting the s/w fixes it, so the reload is missing something. Not loading the updated pkg database?
