feat: add Deepwiki related fields to workspace structure

- added deepwikiFileNum, deepwikiTs, deepwikiMessage, and deepwikiFailedFilePaths fields to the workspace structure
- updated database operations related to workspace to support these new fields
- adjusted log output format to be more unified and concise
- renamed embedding-related files to improve code organization clarity
