updates for compatibility with Bioconductor 3.16

• updates to the examples to make them work with the current code
• updates work with R 4.2 as specified by Bioconductor 3.16
• tsr.sif is now available from BrendelGroup.org/SingularityHub
• note: ENCODExplorer was removed from Bioconductor release 3.15; see TSRchitect.def on how to install the version still available with R CMD INSTALL; works for code
• all examples were tested, but independent verification would be good
