It looks like you used your directory from class for the assignment. Since the two subjects have different protocols, I would recommend using a different directory for the homework assignment.
How did you generate the filelist.txt file? It looks like this is an RTF file saved from TextEdit. Please make sure to use Sublime or something similar so that you get plain text files (or just ls > filelist.txt)

The suffix should be T1w for this modality.

I couldn't manage to produce the MPRAGE results.
I would feel much comfortable if we can do this exercise a couple of times, or could you please assign another homework that requires this task for me.
