This PR is the final step of the discussion #320, minus the cleanup of the old arguments later when we would like to remove them.
With this work, all the commands (build, check, format, install, live update, publish, run) will be migrated to the new positional arguments syntax. Which means we won't need anymore to rely on
-por-rto target a project or a registry.To be reviewed commit per commit.
