Added the module DyeCells and modified the RegionalMitosis module to allow the user to define different mitosis and growth parameters for different windows. The new expanded pif file allows the user to run the simulation out for greater elongation.

Edited old files to consolidate changes, removed redundant new files
To toggle between applying forces to the entire embryo and only to the GZ, uncomment the lines calling one of the two modules in the main simulation file.
Added a module to make measurements of the following for the germ band and the growth zone: cell count length area and average cell size for the germ band. The module currently outputs to the command line, but the functions could be used to write the measurements to a file for analysis.
removed hard-coded En size and timing and included as parameters
Added the Measurements class and made slight changes to improve the DyeCells class.
