Crushed bugs and created new chapter on making the NMUSAF

Big release with many fixes and a chapter on creating the NMUSAF. Look for improvements soon to the NMUSAF.

Much improved install and run directions

Much improved install and run directions. Several issues were fixed with this release including #3, #4, #5, and #8.
