Welcome to the clues Wiki!

(Because Github won't let me order the pages in the sidebar, here is a rough order the steps to running clues, and the order in which you should read the pages in this Wiki):

  1. Prepare input (i.e., Running Relate & SampleBranchLengths.sh)
  2. Perform inference
  3. Visualize results (plot trajectories)
